In the 2 first episodes of Hidamari Sketch x Honeycomb we see Hiro, Sae and the rest of the third year students going on a school trip to various places in Hokkaido. Some of the places that's show are tourist attractions in Hakodate.

The Glass Studio in Hakodate where you can try glassblowing. I went inside too, but you weren't allowed to take pictures inside.

Hachiman-zaka Slope. One of the many sloping streets in Hakodate.

At the bottom of the slope. You can see the front-most matching buildings in the background. I've marked the path from the Hachiman-zaka Slope spot to the building on the right in the map below.
I also saw the one retro-styled tram they have here that was depicted in the anime shot above.

This is KappÅ Ryokan Wakamatsu where the third year students are staying. It seems you can no longer use the onsen at this place without staying here so I didn't get to check that out.

Kanemori Red Brick Warehouse near the waterfront. Old warehouses turned into a shopping complex.

And finally the view of Hakodate from Mount Hakodate.
